It's somewhat of a tie. I'm just gonna list the best from each expansion pack.
Vanilla: Sunken Temple; the new verison.
BC: Hellfire Ramparts
Wrath: The Nexus
Cata: Throne of the Tides.
I tend to like dungeons that are easy but funny, and can be run through in a lunchbreak or less :)

I definitely prefer the old Sunken Temple to the new one- it was way more fleshed out and felt more complete- but it's still my favorite from the Vanilla expansion even in the abbreviated version.
Vortex Pinnacle, though, has won me over entirely. I love the atmosphere of it, I love running it, and the music is phenomenal.

Well, I will take the easy way out too and name one per expansion, since there are so many to choose from:
Vanilla: Blackrock Depths, for the same reasons Felhunter mentioned. It's just so big and has an epic feel; it feels like a real dungeon since there are so many twists and turns and places to explore, along with a variety of enemies to confront.
TBC: I am going to say Magisters' Terrace, just because I found most of the dungeons in TBC very ugly. Also, that one was challenging, where people back then were marking trash mobs for cc, for example. Your group actually had to stop and strategize on Priestess Delrissa.
WoTLK: Halls of Lightning. I really loved the Titan architecture, and the last rooms were pretty cool. It had some interesting lore elements leading up to Ulduar too.
Cataclysm: Vortex Pinnacle. I never thought anything would look better than the Titan places, but Skywall was amazing to look at. I thought it was a neat and different instance. I also enjoyed TotFW for the same reason.

Vanilla: Original Deadmines was my favorite. All the call outs to the Goonies and the way the entrance to the dungeon was inside the Inn just made it really cool for me.
BC: I'll always have a soft spot for that evil !@#$% Shadow Labyrinth. It just felt really good to go in there and have a smooth run since the place required a group that knew what they were doing and CC and was a pretty long instance. People would cry farming that in LFGs now.
LK: Halls of Lightening for sure. I LOVED pretty much everything to do with Ulduar and the ancients architecture. Just the schematics of the different worlds and the planetarium feel...awesome.
Cata: I really liked the Halls of Origination for its length, mixture of types of bosses, and sweet Egyptian architecture. The place felt huge with it's different levels and areas. Plus you get to ride camels...win.
I can appreciate quick and easy peasy dungeons mixed in there, but my favorites are always the ones that feel like a little bit of an investment.

Vanilla: Dire Maul (technically one dungeon as it were, but North if one subzone). The open layout of the dungeon overall, the tricks you could pull on the bosses and novelty of the tribute runs. BRD isn't bad either, but it was quite simply too long at the time.
TBC: Tough one. I'll cheat and list several for different reasons:
+ I loved Old Hillsbrad because it was so different from most other dungeons with the heavy presence of scripted events and the emphasis on the story. The size and openness of the dungeon and the beauty of the place stood out.
+ Tanking heroic Shattered Halls before any of the heroic dungeon nerfs were patched in (for those who weren't around at the time TBC heroic dungeons shipped at a very high level of difficulty and were later heavily nerfed in several consecutive patches) for attunements was probably the most challenging 5man content I've ever done and the dungeon itself had a good layout and interesting bosses - invulnerability potions being basically required to beat Warbringer O'mrogg was something I found rather amusing.
+ I loved the look and feel of the naga instances to bits, Steamvault in particular. Sadly it only had three bosses out of which only two were nagas.
WotLK: Utgarde Pinnacle - another instance of loving the look and feel of the theme (the entire vrykul theme in this case) to bits, plus the bosses were interesting both from a story and mechanics perspective. The Violet Hold gets an honourable mention for taking a very simple idea for a dungeon and doing it well enough that it became good.
Cataclysm: Might be considered cheating but I'll say Heroic Deadmines. None of the "real" Cataclysm dungeons really capture my imagination - HC DM has fun bosses, decent layout (particularly the ship) and a healthy dose of nostalgia.

BC: Magister's Terrace (It was difficult and made your group stop and think)
WoTLK: Oculus (Same as above, the drakes were awesome!)
Cata: Blackrock Caverns (I love some of the boss mechanics in here)

Vanilla: Stratholme (shoulder to shoulder trash was really intimidating back in the day, especially with the ticking clock)
BC: Old Hillsbrad (sure it was a giant escort, but at the time it was a nice change of scenerey)
Wrath: Pit of Saron (challenging at the time, varied, had lots of quests, lore and great bosses)
Cata: Grim Batol (underground city theme done a lot better than BRD, so great imho)

Big fan of Scholomance. I like the longer dungeons, and I really liked how Scholo had a theme, and stuck to it. You were running through a large building, clearing it of enemies, and working your way to the Headmaster.
A close second would have to be Shadowfang Keep. Again, I liked the feel of the dungeon, and that every part of it seemed to "fit".
I also loved old Deadmines, and to a lesser extent, New Deadmines. It didn't feel as connected as I would have prefered, but as someone who grew up with the Goonies, the ship room was just epic.

Vanilla: BRD, because it's fun to drop by for a drink anytime and I remember my 5+ hour run of that place. Also a very fun place to solo. (SM - all wings, old version gets a close second)
BC: This one's kinda...tough. I kind of want to say Magisters' Terrace but there are other ones I really liked too.
WotLK: Pit of Saron because it certainly wasn't a PoS. I soloed so much crap in term it's not even funny. This one was also a bit tough to choose (I liked the visual scope of Forge of Souls and the Nexus, while a little too long, does end a rather fascinating, if not downright depressing, quest line).
Cataclysm: Holy crap I seriously cannot even think of one here. I guess I'll have to say it's a 7-way tie.

For looks I like The Nexus. Probably some of the cata dungeons on heroic, but only right at the start of the expansion when the mana was tight.

Classic: Blackfathom Deeps - a lot of variety as you move around, plus the darn jumping part.
BC: Old Hillsbrad Foothills - it is a change of pace from being inside a cave/castle all the time. Escort part allows for more storytelling.
Wrath: Halls of Lightning - love that Titan architecture!
Cata: Halls of Origination - see above, plus I'm a softie for Egyptian themes.
Pandas: Not sure yet, but am most excited about Scarlet Monastery
