A Flex run starts at the first boss that not everyone has killed this week.
If someone hasn't killed any boss yet, you start at the beginning.
If everyone has killed at least the first boss, you start at the second one.
If everyone has killed at least the second boss, you start at the third one.
Note that if there are only a few people without the desired progress, you could start the run without them, as long as there are 7 people with the correct progress, and then invite the others after entering the raid (the
flexible
part of Flex)

Wierd. I was under the impression that leader progress choses the progress of the group, eg. if leader is on Garrosh both previous bosses will be absent. At least that what happened to me several times - leader "forgot" he killed some stuff and we had to reform with different lead.

while i always understood it in the way Nulgar explained it, that what Zakkhar mentions below it has happend to me also.
i have found it quite confusing at times of what too expect.

Not true. You start at the progression of the raid leader. I've been in a group that was advertised as "Fresh Flex 4" on Open Raid, but zoned in to see it was at Garrosh. Some people complained, the raid leader apologized, we zoned out, passed lead to someone else, and re-entered to a fresh zone.

the flex progression is always the raids leaders. so if you zone in at garrrosh then that means he/she is upto him. if the lead gets passed to someone else that hasn't killed any bosses you go out, reset it, you will be at siegecrafter. done this many a time for guildies that haven't managed to get kills, when i had already cleared it

The confusion here stems from the fact that originally when Flex was first released the lock was as Nulgar said , after around three or so weeks it was hotfixed to the raid leaders lockout
